I am running Windows, I have no burning software CD installed on my machine.
When I tried last night, copying CDs have a folder named E: with all of the files contained therein.
I know that this is the directory of the CD was blank, but it is actually a directory on the new CD.
Did I do wrong?

You need to make a disk image and burn that image to another. Proposes several tools that should do the job, namely 52% alcohol.
